Due to the developments of techniques and theory, there are not only referral of morphological observation and geographical distribution for investigating the plant taxonomy. In this study, the phylogenetic relationship of twenty-four conifers grown in Taiwan were investigated by using biochemical (i.e. fatty acid and volatiles) and genetic markers (i.e. chlL and 18S rRNA genes). The results indicated that: (1) relationship of Juniperus squamata, Juniperus chinensis and Juniperus formisana of Juniperus were extremely approximate; (2) Calocedrus macrolepis var. formosana didn't only close to three species of Juniperus, but also it drifted apart from Chamaecyparis obtusa and Chamaecyparis formosensis of Calocedrus; (3) Cunninghamia lanceolata var. lanceolata of Cunninghamia of Taxodiaceae extremely closed to Cunninghamia lanceolata var. konishii, and the heredity distance of two gene from them were all under three unit of decimal point; (4) Araucaria cunninghamii and Araucaria bidwilli of Araucariaceae had similar relationship; (5) Metasequoia of Taxodiaceae could be promoted to family.
Besides, all of four analysis results all demonstrated that there were a explicit line of demarcation between species of Pinaceae of gymnosperms and species of Taxodiaceae and Cupressaceae. But there were no explicit lines of demarcation between species of Taxodiaceae and Cupressaceae. Especially, the results of two gene markers showed that group of Juniperus of Juniperoideae included Calocedrus macrolepi var. formosana of Calocedrus of Thujoideae. Therefore, we didn't only suggest that Metasequoia of Taxoidiaceae must be promoted to family, but also suggested that Taxodiaceae and Cupressaceae should be treated as a single family in this study. We also suggested that transfering the Calocedrus macrolepis var. formosana from Thujoideae Calocedrus to Juniperoideae Juniperus, and promoted Metasequoia to be a family.
